1. I'm not sure if it ever mentioned when he was indoctrinated, and the Reapers are smart, they could have had a plan B in case Saren failed. Or the illusive man was busy doing something else for the Reapers, I dunno :/
2. He didn't want that ship destroyed, and if that Reaper could have been saved he would have asked ASAP if he could have it for his birthday
