Originally, the story pointed toward the Reapers as simply advanced AI that used organic beings as building material.

However, there exists unique dialogue with Legion which could only be accessed after specific conditions were met, such as selecting the right message, as well have Legion long enough to access all of its discussions.

The original Reapers weren't some AI that rebelled against their creators, they most likely were themselves the creators. The Reapers are as Legion put it: Transcended flesh. Billions of organic minds, uploaded and conjoined within immortal machine bodies. "Each a nation."
Whether resulting from delusions of grandeur or a sincere wish for the benefits of instrumentality, I can only guess.

I kind of wished this important information wasn't so isolated in the data so that a lot of people wouldn't normally find it.

Either's a valid point of view. We only really assume the other one because that's the most common trope in sci-fi (plus, we know of one group--the geth--who really did do the whole rebelling thing). Notice that Legion doesn't necessarily say it's true, only that it's what the geth believe is true after coming into contact with Sovereign.

Regardless, I also wish that this line could've been a bit easier to find... seeing as it offers an actual explanation for the otherwise completely inexplicable human-slushie-fetus.

Is that 7-Eleven's new flavor? And is it me or does Legion's explanation sound vaguely similar to the virtual aliens?

I do remember in ME1 a conversation with Tali where she goes into a little more detail as far as the origin of the reapers but I do not remember it as well as I should have. It is well hidden like that audio bit from legion. Having played both games multiple times I still can't get over the fact that there is still no clear explanation on the origin of the reapers however we do know that they are not only machine but have some form of organic life that helped dictate their shape, which is discovered right before the fight with the reaper larvae in ME2. I would like to believe that they were created by some organic beings initially and after they had time to develop on an individual level they became more independent in turn leading to a rebellion either against their creators. Alternatively they could have created their reaper form themselves as a step towards immortality which led to the cycle we know of that occurs every 50,000 years, as a means to harvest as much power they need to survive. Like a bear going into hibernation.

 This really sets the stage for some interesting possibilities, especially since the Reapers have been cast as "evil" for so long.  What if they really did make the choice and are attempting to bring others to the same place?   there's an old thread about Harbingers comment regarding "Salvation through Destruction," and the remark was dismissed rather off-handedly, but I'm now thinking there may be more to this.

It got me thinking about Shaivism and circles of life, in particular, Abhinavagupta, who was said to have taken "1200 disciples and marched off to a cave reciting his poem Bhairava-stava, a devotional work. They were never to be seen again, supposedly translating together in the spiritual world."

Probably reaching a bit here, but still pretty interesting grist for the mill...
