Whether or not this is common knowledge I don't know but I thoughyt it was a revelation as it's something that's annoyed me for ages.
You know when you're texuring and happily whizzing along with your paint brush then all of a sudden everything your painting down goes black well it really p****s me off and when it happened recently I investigated. It's caused by a completely missing texture. The toolset thinks what you are painting down in that tile is nothing and you can see this by looking at the list of textures for that area ( go over the area that's been dealt with the black spot and you have a blank in the list instead ).
Now what caused this in my particular case was using the texture swapper, I had recently completely removed a texture putting it back to one of the others as I didn't like it. When it was removed on one of the tiles a "blank" texture was put in it's place instead of nothing and that caused the black spots. I know this as I tried it a few more times and it seems the toolset forgets to cancel completely the texture that was swapped/removed.
The way to get rid of the black spot is to swap it ( the texture that you were painting ) back to one of the others you're using with the swapper which can then cause more missing textures elsewhere and it gets worst. So I suggest that after using the swapper and getting the texture you want close and open the area and it could prevent that annoying little bug from happening. As it seems to clear all spaces in textures when I do this.

Yeah, I recall this happening to me and I think that switching the texture back fixes it.

Annoying isn't it ! Switching it back removes the black mark but the missing texture is still there opening and closing stops it happening again.
