That at the end of the prologue, before you board the shuttle, Miranda says "this is the only shuttle off the station". Yet in the previous area, if you look over the railing at the back there are 3 other Cerberus drop ships.

Haha, I was just playing through that today and noticed it! Maybe they're "damaged". AKA Miranda shot out their engines before you showed up.
Honestly, that was always a dumb line. It's a massive space station with at least dozens of workers, and you expect me to believe there's only ONE remaining shuttle? It should've been something like "well, we're the only ones with authorization codes, so either you come with us or stay here and rot." Would've made a lot more sense in my book.

If everyone else is dead then who is flying it? Perhaps they don't count the shuttle pilot because Cerberus shuttle pilots aren't allowed to leave their shuttles, ever. Or perhaps it's the same pilot who flies it on the Normandy and who is too agrophobic to ever leave it.

I always figured it was a VI--the shuttle VI will talk at a couple of points on N7 missions, and you'll notice how after the crew's abducted, you don't still have a crew member wandering around who had been piloting the shuttle.

Yeah and when you do the paragon discount in Saronis Applications Shepard's lines imply he/she knows how to operate a shuttle as well.

Given Shep can pilot a skycar through Illium traffic, he shouldnt have too many trouble fudging his way around a shuttle controls.
Besides, Shep had his/her gun pointed directly at Miranda, no reason why he/she cuoldnt pull the trigger and scarper with the keys.

Well, one shot wouldn't kill her, and there was both Miranda and Jacob there against her... and Shepard had only just woken up and could barely take on a few mechs. So I'm fairly certain they could've taken down Shepard, if it was necessary.
