Garrus hates them.

Yep, you're right. But, seeing as how Cerberus wants to keeel Shepard, this is seen as a good thing to many, many players.
One of the secret squadmates does have a pretty neutral opinion on Cerberus. The other one hates them too.

For some of the character plotlines - like Mordin's or Wrex's - it wouldn't make much sense for them to be confined to one ship for the whole game.
Besides, most characters have LotSB-style missions wherein they come into the limelight. Legion in particular has a major story role despite not being a permanent squadmember.
It's funny, because the majority of BSN thinks it's the opposite.
I've never understood why.

Again, whay does it matter? You can easily roleplay as an anti-alliance person, you'll just have some opposition. And by some opposition I mean very little. While the Alliance is a generally like organization, I doubt Garrus, Tali, or Liara would care if you opposed it. Even the pro alliance members know that your're Commander Shepard, the only hope for this war. They know that they'll have to deal with your opinions reguardless of what they are.

However, the Alliance hasn't really done anything to agravate the other species, except the Turians and the Batarians and we already know Garrus doesn't seem to have any issues with the Alliance.
The Alliance are also trying to help out in ME3 - you're working for/with the Alliance in the co-op missions.
It would also be poor show for any characters to suddenly start slating off the Alliance while Earth is being devastated by the Reapers. Even if any of the characters for some reason had anti-Alliance sentiments they would probably keep them under wraps.

How is the fact that earth is under attack got anything to do with anything. The entire galaxy is under attack, by your logic no character is going to be able to express a negative opinion about any organisation/group which might have civilians under attack. Might have as well not bothered with all those conflicts that they've built up over 2 games.

If they had said that the Alliance sucks and they're not doing anything good, I'd punch that idiot in the gut and then launch him/her out the airlock, because there are thousands of Alliance soldiers on Earth (Anderson included) that are fighting against the Reapers, and then that little tw@t comes up and starts to beat down on them? Get the hell off my ship, good sir/madam.

Its more that fact that Earth is being hit so hard. Every species has come under attack, but humanity is being devastated. None of the squadmembers willing to work with Shepard are suddenly going to come out and say that they don't want to work with humanity (the Alliance represents humanity, they are pretty much one and the same with regards to Earth).wright1978 wrote...

Having issues with an organisation doesn't mean hating the pawns that are the soldiers just doing their job.It is no different to ME2 where because Cerberus is the only organisation that wants to investigate the abductions Shep uses their resources and even the squaddies who dislike Cerberus play their role to stop the collectors.

Their anti-alien attitude is enough to make every non-human on board dislike them, and Tali has particular reason to dislike them because of their attack on the Flotilla. Out of the human squadmates, Jack has very good reason to dislike them.
No one has any real reason to dislike the Alliance though.

Their purpose is not to be cheerleaders for the two human factions either.

Wrex (if alive) is no doubt leading his people in their war against the reapers. Makes little (none what so ever actually) sense for him to follow Shepard around all the time.
