Deus Ex: Invisible War: Yes, it had microscopic levels, dumbed down RPG elements and insane loading times but it also had a great story, interesting characters and IMO was a worthy sequel to DX. Not on par with the first one but still, a good game.
Far Cry 2: Backtracking, Enemies respawning at insane rates and a story that was just too spread out, all valid criticism but still, FC2 was a great shooter and the story got really good towards the end. For me, it was a game to play for an hour every now and so often. Took me about a year to get through it but I wouldn't want to miss out on it.
And now for the most controversial: Crysis: Not that everyone dislikes it but the game has so many haters that I feel it belongs into this list. I am not a graphic **** but IMO Crysis had so many great elements that perfectly worked together that it is an excellent hooter even beside the graphics. Rather intelligent (non scripted!) enemies, open terrain that allows for multiple approaches, great weapon handling, stealth options and of course the nano-suit make it much more than a tech demo IMO. Didn't play the second part yet (I hear it looses a lot of the great C1 features) but Crysis 1 (as well as warhead) was a blast to be sure.

The first game had that but the storyline which started off well just went off the rails and the last part was just cheesy and made no sense. At least Bioshock 2 had a proper begining middle and end that showed characters growing and changing in a way that didn't contradict the storyline.
To be honest - I didn't find that to be the case at all. I loved the first game's plot and characters (first and foremost, of course, Andrew Ryan). The second game (to me) felt like a hollow shell without Ryan around - I also didn't like playing as the Big Daddy - felt very hard to relate to. Finally, I found the crazed citizens of Rapture in the first game to be far more entertaining than the second.
All of that said, I would rate them about equally in terms of actual gameplay.

The biggest thing that bugged me was the concept itself. It's a game that probably didn't require a sequel after the ending of the first. I feel the same towards portal 2. If I remember right, the ending was changed out of nowhere for steam users to make a sequel work. The gameplay was stellar for portal 2, but I just wasn't into it.

Why people don't like these lovely games. Note: NOLF 1 has great humor but graphic is garbage!

yes, I know, it's crazy right! I mean Jak and Dexter (the first one especially) is one of the best game series I've ever played. I still am missing one Power cell in The Precursor Legacy, I need it to access the "secret" ending that leads to Jak II.

I wish GOG would pick those games up already. Loved 'em. I still have the boxed versions intact, but it'd be nice to put them into storage. Especially the first game's old style big PC box.

Bioshock 2 (I did not know this was unpopular)
Combat Mission, Theater of War, and a few other "hardcore" wargames. I would kill somebody for a modern game along the lines of Jane's Fleet Command.
Realistic flight simulators. Like DCS: A-10C. If I can ever master that game on full simulation difficulty I swear to God I could fly that aircraft IRL and fire a Maverick into somebody's car at 8km away.
