Prototype 2 (I'm still sad over Radical Entertainment's demise, why didn't this game sell more?).
Resident Evil 5 (I don't get the hate directed to this one, it's the same as 4...with a less silly story and without the Spanish-talking farmers) and Operation Raccoon City.
I coulnd't force myself to like DA2 and ME3, so those don't make the cut for me.

I can also see the argument that Koei is milking the franchises dry, releasing a new instalment every ten seconds, which, to non-fans, appears to be the same game again and again.
They're really not. And if you take the time to get to understand who these people were, you can appreciate the games a lot more than if you see them as mindless hack-n'-slash featuring people with funny names.

I read one magazine where the game was critiscized for a historical innacuracy but the innacuracy described does not exist in the games.
Many reviewers critisize it for only having one attack button but there have always been 2 main attack buttons (And one special attack button) and they don't criticise the many games that only have one attack button...

Thief: Deadly Shadows
Neverwinter Nights 2
Realms of the Haunting (nobody seems to even know this game, absolutely fantastic experience, and the only horror/fps/adventure game I have played)
KotOR2 (definitely the best in the series, and with the restored content mod it feels almost whole)
Alpha Protocol
Fallout: New Vegas (the game that Fallout 3 should have been, now that they had to turn it into a FPS, and most people I've spoken to seems to prefer FO3!)
Fallout:Tactics (as a tactical combat game it stands well on it's own, as long as you can accept that it's not a real part of the fallout franchise)
