Shirou knows it, but he is not good at it yet at that moment and he used strengthening during the fight with Rin even in the VN. Remember in UBW and HF he learns how to use his true power differently. I personally like SHirou alot in UBW and HF because he grows in alot of ways. Saber is a good character but I find her vastly overrated as a servant and a heroine.

Wimbini just made me remember the last awesome fight in HF.

Two crazy people fist fighting it out with eachother as the final battle while both of them are dying is one of the many fantastic moments in that route that makes me love it. Kotomine smiling when the battle was over was also very nice.

Archer would probably lose quickly because Gilgamesh would at least take Archer somewhat seriously. 

On the other hand Gilgamesh is a prideful idiot so who knows.

It's explained that because of Archer, SHirous powers where accelerated quicker then they should have. Nasu has said that it would take 20 years for SHirou to reach his peak, but because of Archer and Rins help(for his mana) he was able to get there quicker for that fight. Though Nasu has said that SHirou would still have to train his body but it won't take as long as it should because of Archers influence. This is because when him and Archer fought, Archers memories and move style where in-grained into his mind. This is why in Fate he can't use UBW and the full power of his projection like in HF, because he never really talked or watched Archer that much compared to the other routes.

He'll deal with Archer the same way he dealt with Rider from Fate Zero, by using EA.
