More like her mom died and her dad was gone. No fault of his by the way, he tried to get back to Illya, but the Einzbern family had locked him out after he destroyed the Grail and Illya blames him for abandoning her. Since he's dead by Fate/Stay Night, she's taken to use Shirou as revenge by proxy since he's his adopted son.

 

 

 

She didn't even know Kiritsugu was her father. At least, that's the impression I got from their relationship. 

 

She does know. In UBW it is made pretty clear that she's targeting Shirou specifically because he's Kiritsugi's adopted son.
