Looking at the comments from KissManga it seems a lot of people didn't like the 'intrigue' arc of AoT.
I don't know...
I loved it.
But to be honest, the Clash of Titans arc was just superb bar the reveal.

Which it is.
But you know what I mean.
It would have been great if it was JUST for a resolution of Shinji's development.
But what of EVERYTHING ELSE?!
I loved the psychological aspect and Shinji's quest for 'self' but as a story, it falls flat on its face there since literally everything else is abandoned and even the other characters are left kind of loose.
I'll go watch End of Evangelion now.

But seriously though, aside from laughing it was really worth it just for insight on Shinji's psyche. Though I'm still disappointed that the rest just go ignored, it still holds itself just for that. I'm sure with a larger budget they could have made it more engaging for the audience. A lot of people who watch anime take note of the art and animation, so I'd imagine how many people would get p*ssed off by seeing rough sketches of Rei not even worthy of doujinshi

Long answer: The entire series is meant not so much as a story about the characters, but rather a story about the authors and fans. Prior to the release of Evangelion, most anime was about fantasy-fulfillment. Good guys won, bad guys lost, lots of explosions and pretty girls, etc etc.
Evangelion was made as an anti-thesis of that. In part, it's symbolic, with Shinji Ikari representing an anime-fan trying to escape reality into an isolated fantasy life. In part, it's plain, as the series takes several grim turns, goes through confusing philosophical sections, and has various odd revelations about the world in which it takes place.
The actual series was written and produced one episode at a time, in contrast to most series that are fully written before production begins (Particularly in the case of manga adaptations for old manga). So, if you're expecting an over-arching plot, don't.
During production of episode 25, the studio ran out of time and budget. So they decided to go full philosophical, and finished with a low-budget production containing a few shots of the mid-production original episode 25. More than finishing the story of the series, the last two episodes are about the end of the production. Since the series was meant to convey the feelings of the director and the production team, the last two episodes convey their end-stretch stress. This is exactly how it is meant to be interpreted, according to the producer.
