No I don't justify Cerberus killing Kohaku. But he was a soldier and investigating Cerberus. That means he knew the risks. Soldiers ain't innocents because their job is war. If you choose this proffession you know what you sign for and you can't claim anyone killing you is a murderer. Neither are soldiers who kill other soldiers murderers. It's what happens if people make decisions about their role in life. I don't say it is right to kill soldiers under all circumstances. But it is not killing innocents.

The player is then offered a choice: do things TIM way which grants you a dark pro-human ending, at a great cost (say you have to fight and kill your squadmates and the epilogue talks about the suffering of alien species that follows).
Or the player refuses and has hard fight against TIM's troops and a one-on-one against Kai Leng. The ending is pro-everybody.

Since I don't know if you're kidding or not I'll elaborate.
Kahoku was going to give anything he learned about Cerberus to the Shadow Broker. Naturally intel on Cerberus is sensitive to the Alliance so they'd prefer to keep it hidden. Even Shepard acknowledges this when the Shadow Broker approaches the data.
So what happend when Kahoku died? The Alliance lied and said that he died peacefully in his home. They covered the whole thing up. Are you so sure that was just because of Cerberus moles and not because the Alliance was happy to have Kahoku shut-up before he embarassed them?

ME1: Cerberus is an rouge alliance black ops group that Shepard fights.
ME2: Now Cerberus is a Pro Human group that revives Shepard despite the fact that Shepard wiped out a good portion of there operations in ME1, but that doesn't matter because all of your buddies have joined up with Cerberus to take the fight to the Reapers.
ME3: The Reapers are invading and when Shepard could use the help of Cerberus the most, Cerberus decides to throw Shepard under the buss, despite the fact. that Shepard may have been pro Cerberus.
It makes me think that the Illusive man is on some hardcore drugs or he has multiple personality disorder? The Illusive Man spends billions of credits to revive Shepard because Shepard is humanities only hope, pro Cerberus Shepard then go's out of his way to help Cerberus then the Illusive Man stabs Shepard in the back?
But this bizarre behavior isn't restricted to just the Illusive Man, some of your squad members during the suicide mission tell Shepard he should keep the Collector base, then do a 180 and tell Shepard post suicide mission that he made the wrong choice? Does everyone in the Mass Effect universe suffer from some sort of mental disorder? Maybe its exposure to Eezo?
Also if you haven't played any of the DLC missions or read the comics and books, you are completely unaware of the atrocities Cerberus has committed, so to the new player Cerberus come off as being sort of a shining beacon of humanity.
And for players that are aware of the darkest aspects of Cerberus, its still unfair to punish them for siding with Cerberus, a RPG style video game should be a fun experience where you can make your own choices, not make the person feel like **** because the player didn't make the decision the developers felt was correct.
For Instance if you kill the Council in ME1 you end up getting your Spectre status removed and basically treated like **** bye the new council you put into power, in ME2 if you gave Cerberus the Collector base your entire team tells Shepard what a ****** he is for doing it. this is punishing the player for making there own decision.
So Instead you end up getting the illusion of choice, sure you can make some Renegade choices but your gonna be heavily punished for it and the Renegade choices you don't get punished for end up being inconsequential and having no effect on the story, so you end up playing a Paragon because the game rewards you and tells you how AWSUM! you are for being a Paragon. Kinda reminds me of a form of behavioral conditioning.
Anyways, the point im trying to make is if BioWare is gonna make it so your decisions either don't matter or punish someone for being Renegade or even pro Cerberus, why even have the choice at all?
