You've misunderstood, but it's my fault for using the word "hero" in place of the more accurate word "protagonist".  Obviously Great Expectations would be a pretty crummy story without Pip, right?  That's my point: this book has no Pip.

Noticed that to (though -clan seems to actually be a respectful form of address). But considering that this is the same novel with such gems as "Kai Leng hated them because they were aliens. That made him an extremist, not to mention a racist..." there are much bigger issues at hand.

Did Anderson get his job back? He says he was retired from the navy, yet is still called an Admiral, will continue to be called that in ME3?

Well The Wheel of Time is another series with a ton of tenuously related plotlines going off on their own except for when they have to intersect. While Rand is nominally the protagonist he usually gets the least screen time of the three main leads.

That's not that unusual.  Ex-military do sometimes get referred to by their former rank. See "Major Kyle" in ME1. As for ME3, I'm assuming he gets recalled to duty at some point.

I actually thought the tailored bioweapon was quite a clever Macguffin. It establishes both (a) TIM is important enough and hard to kill enough that somebody is willing to tailor a bioweapon to end him and (B) its very nature compels TIM to seek it urgently. Clever.

The bit I thought that was stupid was that it would be engineered then not deployed, but sold at an incredibly low security auction. Kai Leng should have been preventing its completion, not stealing it from a volus with a gavel.

Well ASOIAF has a lot of protagonists, but heroes are in very short supply - it, like WOT, has a lot of plot threads running concurrently, with none really getting precedence.

You could say that the novel wouldn't be the same without a few of the other characters to.  The book is told using multiple different view points. Done right it could make the book pretty good. Plus why do you need one character to root for to make it good? Gillian, Anderson and Kahlee can be used as characters you can root for.

I was going to mention this also. It has a lot of protagonists but not a singular one they simply focus on.

Damage is done. Stealing the body will just make it worse than it already is. Which is why it's not a good plot point.

I'm reading through the stuff again and could it just be that the levels introduced are simply used at the Cube to determine what facilities are appropriate for the person based on the ability they demonstrate?

It says on page one that the bio-weapon had already been stolen, that's how it ended up in that auction in the first place. I'm guessing that whoever stole it thought that no one would be able to track it to Khar'shan or they would have taken more precautions. Another possibility is that the thief wasn't aware that Cerberus knew about the weapon and had no reason to think anyone would try to get it back.

It comes up twice more: once as the reason Gillian's on the boarding team ('cause she's a LEVEL THREE doncha' know), and later Kahlee brings it up to the C-Sec people working on Nick's case. And everyone just knows what it means.

Also weapons apperently not shoot at relavistic speeds - Lets go low for fairness sake and say 75% of C.

C=299 792 458 m/s * 75% = 224 844 343 m/s.
Projectile (again for fairness sake lets put it at the lowest of a grain of sand just for fun sake) 0.17 mg.(0,00017 g)

And the result is that the guns do 902 kilo TNT damage on impact.. hate to be in the room when they fire those.
