Just finished reading Asunder and they are all alive and well...
but what happens if you kill them in DAO (or did not even recuirt them)... it seems that the next game will continue on where Asunder and DA2 left off.. it will be a big loophole...
anyway, so is Rhys's father a mage or a templar? I remember in Origins, Wynne said she had a son with a mage... and how did she know where to find him?
Has any of these questions been answered?

It's unlikely for several reasons, the main one being that she may be dead in some playthroughs.

Technically Wynne was already dead in DA:O, after a fight with a demon in the tower. She said the spirit saved her.
So I wouldn't be surprised if it could have saved her again, from the Warden.
Leliana there's meant to be a reason. Currently it's unexplained, so it remains to be seen whether it'll be as unsatisfactory as Oghren coming back to life in Awakening (Word of Dev: He was only unconscious, not dead).
Shale, yeah. Unless someone figured out how to repair golems, which is supposed to be impossible without the AotV...
But David Gaider already said that the book follows its own canon and isn't supposed to satisfy everyone's game, so questioning how any of them are alive in the book doesn't matter. I'd say that begs the question why a book-canon Hawke wasn't referenced, but I'm thinking the answer is 'To avoid fans ragespewing all over BSN that Bioware invalidated their DA2 choices.'
That technically means the book's events won't have happened in certain games, but we may still see the end results affecting the world in future games/DLC. Much like no matter what Hawke does, the mage/templar thing happens. Or much like no matter what your Warden does in Awakening, Anders becomes a Warden, lives, befriends Justice (who also lives), they merge and go to Kirkwall. DevFate finds a way.

The books have their own canon, a character might still be alive in a DA book but maybe not in your playthrough.
And its definitely better that way if they want to actually make good DA novels.
That said its possible that one day they won't be able to continue with collecting players choices and they will be forced to make the games to have its own canon but we'll see, Bioware is one of few companies to let you import your saves and I think its the first to actually make a 'never ending' series of games with an importing system.
