In the "Final Hours of Mass Effect3" app, it reveals that Shepard was indeed supposed to battle Reaper indoctrination and Shepard's movements would have been taken out of the control of the player. However, this was dropped as the "gameplay mechanic proved too troublesome to implement alongside dialogue choices." It's safe to assume there are remnants of that plot woven through ME3 and is the reason that theory is so seductive. Toward the end of the app Mac Walters’s private notes on the end are shown. Several themes are suggested including “destroy life - create life,” “Brave New World,” and the endings feel like “Brave New World + the end of the Matrix.” However, at the bottom of the page Mac has written, “Speculation from everyone,” suggesting that the ending is to be left up to the interpretation of the player.
The app can be found here and is actually pretty cool if you are a hardcore ME fan. It does read like a love letter to Casey Hudson at times, but overall it tells a compelling story and shows just how hard the people at BW worked on ME3.
