That irritated me a little too, although I don't know how much differently that sceneraio could have been reworked. It does play into the theme of choice in this series, only the choices that Shepard has sometimes seem too grand for her character. Shepard not only has to fight; she has to become this master diplomat too. I played through ME3 twice by now and I can't even recall if letting the Heretics be rewritten had any real effect on the mission on Rannoch. If someone can, please remind me.
I can't find a story/lore answer regarding heretics being rewritten in ME3, but going by game mechanics, rewriting is worth zero points towards achieving peace between the geth and quarians (you'd need 5 points out of a possible 7) while destroying is worth 2 points. Here's a nice breakdown of the points needed.
DAMMIT!!! I have failed 3 straight times to make peace between them. Not knowing the point formula (I like to fly blind in these games and see what happens), I didn't rescue Admiral Koris (this very morning) on my fourth playthrough since I had rescued him in the three previous failed attemps. Well finally looking at the formula, it appears that my genius decision will leave me exactly ONE PEACE POINT short.

LOL...let me tell you how I do it...
1. SAVE KORRIS...and take care of the other quest for legion inside 'Geth world'
2. LEGION N TALI both Alive n Loyal...easy as hell if you save iff n thus legion LM til last in ME 2...
3. Have max reputation by the time you get 'priority : rannok'...then you can renegade or paragon the quarians down at that point...

Looking at the formula, those things alone won't do it. I had all those things with Fiona but since she re wrote the Geth Heretics (being the bleeding heart Paragon that she is), it was yet another EPIC FAIL.
Luckily, Sam (my current playthrough) has already been pro "Quarians taking back their homeworld" in this playthrough. So it won't be breaking RP for her to side with the Quarians and I won't have to watch Tali die like I did in my first playthrough with Cybill. :::gut punch:::
Both Allison AND Alicia did the same as you...and they are Paragades...and I managed to keep both sides alive...

There must be something else your missing in there...
-Rewrote the Heretics (0 points)
-Tali is NOT exiled (+2 points)
-Resolved Legion/Tali conflict either using the Paragon or Renegade options (+1 point)
-N7 Mission: Save the Admiral on Rannoch in ME3 (+1 point)
-N7 Mission: Destroy Geth Squadron on Rannoch in ME3 (+1 point)
-Completed Legion's Mission in ME3 (or no peace)
You will need a HIGH reputation for the peace talks. If you rewrote the heretics in ME2 BUT achieve peace, you will gain more war assets, but there'll be less quarians. Also, if you rewrote them, you will face more geth than people who destroyed them, in which they'll face less geth.
Those are the factors that counted for me...in my 2 runs so far...might as well count that for Gianna as well...LOL.
