Anyway, best missions:
-Suicide Mission
-Collector Base
-Virmire
-Lair of the Shadow Broker
-Samara's LM

Worst missions:
-Therum
-Freedom's Progress
-Noveria
-Eden Prime
-Miranda's LM

There are other's I'd add to the 'best' list, but you know, five each.

Best:
1. Lair of the Shadow Broker - Best writing, best romance, best squaddie, best combat.
2. Ilos - wonderfully spooky atmosphere, heartbreaking Vigil scene still gives me goosebumps.
3. Battle for the Citadel - Epic conclusion, such a great sense of urgency.
4. Kasumi's Stolen Memory - Bright, sexy, and fun. A wonderful change of pace from rest of ME2.
5. Bring Down the Sky - Gorgeous environment, fun to explore, great paragon choices and dialogue

Worst:
5. Collector Ship - Forced on player, overwrought revelations, ugly, maze-like rooms.
4. Grunt's Recruitment - Uninspired combat in an unending sea of brown.
3. Arrival - Terrible writing, ugly environments, lame solo combat. Huge letdown.
2. Firewalker - Felt like it belonged in another game, and a bad one at that.
1. Pinnacle Station - Broken. Grating. Unbearable. Apartment not even mentioned in ME2.

I ignored the side missions, btw.

Best:
5. Mordin's Loyalty Mission (good dialogue for the most part, cure choice)
4. Virmire (great scenery, wrenching moments, "Hold the line")
3. Ilos (great atmosphere, great music, Vigil)
2. Noveria (corporate crooks, the Rachni choice)
1. Lair of the Shadow Broker (all of it was excellent, though it could have done with less auto-dialogue)

Worst
5. Therum (linear mako combat, Krogan 'boss fight')
4. Cerberus Station / Tutorial (could have done with a bit more exposition, and fewer shuttles in the background)
3. Horizon (nonsensical habitat layout, annoying combat sequences, ham-fisted dialogue with the VS)
2. Jacob's Loyalty Mission (pretty, but little in the way of substance, seemed heavy handed)
1. Grunt's Loyalty Mission (repetative and kind of dull - just a few waves of enemies)

Top five:

1. Noveria - gave the Mass Effect universe the most depth in that game. It really fleshed out the inter-glactic feel to the game, other than the Citadel
2.Ilos - Epic momentum and suspense propelling you through the Conduit. Oh, and Vigil is awesome
3. Lair of the Shadow Broker - Seeing Liara fully settle into her character was pretty sweet, the combat was incredibly fun, the banter was priceless, so many little details like the billboard of Blasto, etc. etc. I probably replay this mission the most.
4. Garrus Recruitment - very heartwarming reunion, definitely the best one in the game.
5. Thane's Recruitment and Loyalty Missions - Best Bw character, hands down.

Honorable mentions: Project Overlord, Arrival and Tali's Loyalty Mission

Worst:

1. An obscure side mission in ME1 where you are on a ship with Rachni, and there is a time limit. I HATE that mission D:
2. Horizon, for inexcusable actions of Kaidan (or character assassination of, take your pick) and the husks/scions and praetorian.
3. Acquire the Reaper IFF (damn husks, and scions)
4. Disabled Collector's Vessel
5. Noveria's boss fight (I love Mirina Sirtis' voice, but c'mon, battle's more glitched than DA2 ever was!)

Garrus recruit mission on Omega

Honorable mentions:
Suicide Mission (You can choose who lives and dies, tough some parts on it were stupid like the human reaper)
Collector ship (great atmosphere even tough the trap is kinda obvious)
Kasumi's Stolen Memory
Overlord

Worst:

Derelict Reaper (Hate those goddamn husks and scions)
Arrival
Half of the side missions in ME1
Most of the side missions in ME2 (what the hell Bioware? You were supposed to improve them!)
Pinnacle Station (so bad I didnt even buy it, seeing it was enough)

Best:
Lair of the Shadow Broker- Just awesome.
Virmire- From the awesome Virmire ride, to calming down Wrex, to hard choice to make, and confrontation with Saren, this is the best mission in ME1 imo.
Collector's Ship- I loved the quiet suspense.
Suicide Mission- I wish more of your team was involved, but nontheless a great mission.
Feros- I really like this mission for some reason.

Worst:
Pinnacle Station- I payed four dollars for this?
Most of assigments in both ME1 and ME2- Just weak.
Samara's loyalty mission was a little weak, and short.
Firewalker- too boring.
I wasn't a big fan of Therum, just a linear Mako mission, and boring fights.

But if people decide to skip them, they deserve to miss out.

Top five missions is very tough, but I'll give it a shot:

1. Suicide Mission
2. Lair of the Shadow Broker
3. Virmire
4. Garrus: Eye for an Eye
5. Mordin: Old Blood

As for worst mission, there are very few that I dislike. Some are slower than others, but even those usually serve a purpose I can appreciate. The only ones I can think of worth mentioning are:

1. Jacob: The Gift of Greatness
2. Mako sections
3. Hammerhead sections

I'm not sure which I like least, Mako or Hammerhead. They're both massively unfun for me.

But if people decide to skip them, they deserve to miss out. 

I guess you have a point but skipping cutscenes seems to counter why most people play bioware games in the first place since they are storybased games.

5. Collector Ship (Creepy at times, but in a good way.  Fun gameplay. Tell TIM where he can go) 

Worst

1. Firewalker DLC (This was not what I wanted in an exploration DLC. Not even remotely)
2. Heavy Mech Resources (useless quest)
3. Jacob's LM ("Creeeeeeepy.")
4. "MY BABY!" (I'm all for Shep being Paragon and even helping out the average citizen, but this was too much)
5. Pinnacle Station (pew, pew, pew, pew, pew, pew ... *yawn*)

Top (in no particular order)
Mako Assault: Therum. I had a blast ramming armatures into lava pits, though I had to be careful not to break the last fight before the mine.
Stolen Memory. Though I kinda wish there was more stealth-play.
BDtS. Bang. Very Satisfying.
Garrus's Recruitment. Rampaging as a Vanguard
Suicide Mission. Reminds me of the march across the bridge. "Better dead than Red!"

Bottom
Arrival. Ok, so I have a thief and an assasin on my team but the one person you want to go is the one with the Alliance connection. But this mission is off the books and can't be connected back to the Alliance. This didn't make sense to me.
Resource Mining. Both games.
Firewalker. Boring, tedious and the physics were worse than with the Mako ... I miss the Mako.
Javelin Missile Launch. Uhm, what?
