Everthing neck and up seems normal, but below that everything goes screwy. Her clothes will usually render but with the wrong colors and her body ranges from layers transparent angular shapes to being completely invisible.
The only mod I have is an additional hairstyle mod (
http://dragonage.nex...file.php?id=392 ) and the issue doesn't seem to have affected anyone/thing else.
Any information on this would be much apreciated.

Information such as that suggested in the "read me first" sticky would be helpful too, but you haven't provided much of it. Help us to help you. You're not likely to hjear much here, even less until you try with no mods at all....

Have you actually tried removing the mod to see if that is causing the problem? Just because it effects nobody else does not mean it isn't the problem. Is Morrigan wearing her standard robes? Did you equip her with anything different?
