Actually, going by VA, Shepard's more likely to be Canadian, but you're right. Canadian accent aside, Shepard's nationality is left ambiguous.
He could be either one.
While his accent is 'Canadian' Americans that live near some regions of the Canadian border often sound identical to Canadians. I was in the Marines with a guy that used to say "aboot" rather than about, and he was born in Michigan.
And Shep is Canadian or American only if he has the Earthborn origin. If he's a colonist or a spacer his accent can be explained by being born in a place/ship where most of the people were North American. A player could have a spacer Shep with an English father for example, or a Colonist Shep whose parents were from New Zealand.

Accent's aside anyone in the game could be from anywhere really, Zaeed's got a East London accent, Zaeed isn't really a British name though. And well Anderson is born in London but he has no British accent.

It doesn't surprise me that there are loads of human Americans and Canadians in the game, but that's something I can usually put aside. There are a few from different countries -
-Zaeed, Chakwas, Amanda Kenson, Chairman Burns, Dr Archer (English)
-Ken (Scottish)
-Miranda (Australian)
-Samesh Bhatia (Indian, I think)
-Donovan Hock (Afrikaan)
-Lt Giraud, Dr Michel (French)
-Udina (I have no idea)
-Random Eden Prime person (Irish)
-Possibly Kasumi (Her accent sounds slightly Japanese)

Zaeed could be Turk-British and Anderson is London-born UNAS citizen.

most of those people speak with N. American accents, except Hock and Ken. Kasumi had a american/ japanese accent
