He did cause him to  get a nose bleed. There is one point in the video where Shepards nose is all bloody and then Vega punches him in the gut. Shepard starts to groan in pain like a little ****. Vega was dominating him.

More like, Shepard is literally a krogan that is in the form of a human after the Lazerus Project upgrades. Shepard is very much killable, but a human beating Shepard in a fist fight is as believable as Vega beating Wrex in a fist fight.

I don't mind losing in one scenario but I wan't atleast one outcome where Shepard wins. It could something like this...
Vega has Shepard pinned down on the ground and then there is a renegade interrupt to trip him. He falls right on top of Shepard and they begin wrestling. They're both sweaty as **** and things begin to get super intense. Then Vega grabs Shepard and holds him in a headlock. Shepard is struggling to get out but then he sees a rebar on the ground. Theres a renegade interrupt to pick it up and then BAM! Vega ends up in the med bay.

Good point. Considering that, Shepard might be physically greater then krogans, not just equal. The only thing krogan have on Shepard is the redundant nervous system and the secondary organs for backups.

Because it's a fist fight, which has nothing to do with guns, techs, or biotics? 

I actually like the idea that Shepard has a weak spot (your typical barroom brawl) but since Shepard is a smart fighter, there may be a way that Vega can be defeated. Maybe he gets in some good shots, but Shepard wins by using Vega's overconfidence or pulling some kind of feint. Or, like the OP said, fighting dirty. (Though, I wouldn't do anything to what's below his waist; my main Shep has an intended use for that equipment. )

I wonder if he'd hold back if Shepard's female. She could use that to teach him something about how dangerous it is to do that, if he did. Then again, maybe he'd not ask for a sparring match from her in the first place... I'm curious how they handled that question. 

Generally, a physically weaker person in a fist fight--though to be fair, nobody is that well off in a fist-fight--would be better off avoiding the stronger person's grasp. I know, they're not wrestling, but I would think Shepard (both Shepards--Vega is clearly more muscular than Sheploo as well) would be better off using superior dexterity/speed to avoid him and use leverage to throw him off balance.

I hope you can avoid the fight, but then again I'm not sure I'd want to. Sometimes those scenes are just convenient excuses to get physical in a completely different way. One minute you're rolling around on the floor, the next you're... also doing that, but it's more fun.

Vega is fighting shepard well after that. With all of shepards cybernetic upgrades after the lazerous project, he doesn't seem to have much of a problem with running straight up to a yahg and punching it in the face. No normal human could hand to hand fight a krogan or a yahg like shepard. Shepard is not a generic "only human" simple alliance soldier anymore. He killed a reaper, came back from the dead, and then killed another one. I'd say those things would likely change a man.

I think most people would be okay with him losing as long as there is also one scnenario where Shepard wins. As others have stated, Vega was very overconfident in that video. There could be an option where Shepard exploits that and beats his ass down. I don't see why they couldn't do that.

That's how I see it.  Male of female, Shepard is far stronger and far more resilient than the average human.

As for people complaining about Mary Sue Shepard, Shepard is no more of a Mary Sue than any comic book hero or star of an action series.  "Mary Sue" is just a catch-all term for "powerful (and usually female) character that I don't like", it seems.
