Shepard should really be beyond the Alliance, shouldn't he?

Shepard is not "beyond" anyone or taking orders. In ME1, he took orders from the council to get the job done ("But he disobeyed them in the end to get to Ilos" - yes, but he wouldn't have had a lead to go off of if not for them in the first place, so let's not give him too much credit here). And in ME2, TIM herded him like the sheep that he is.
He's probably not going to end up taking any orders from anyone come ME3 with the Alliance, but let's give the Shepard-deification a rest.

He might as well do it first before they do it to him.

my shepard doesn't give a damn about the alliance as far as he's concerned they all can burn, until that happens the only thing the alliance is good for is to be used and once shepard is done with them then he'll move on to the next organization or nation to give him resources.

So you don't give a damn about humanity? The alliance is the human government, without it any remnants of humanity is likely to be absorbed or conquered by one of the other species.
Especially in the terminous systems. Even if the batarians are gone as a power, there will still be plenty of pirates and independant species.

Actually, I sympathize with the OP. My Shepard got pretty comfortable doing things "her way" during ME2, so I can totally see her disobeying stupid orders at this point. She's just not a very good Turian any more. Good orders, she'll follow.

Are your Shepards not human? I wasn't aware you can make Shepard an entirely different species.

I just don't understand why people say they are anti human. Sure you might not agree with current things going on with humanity, but why would you abandon your own species and hate them. Instead work torwards helping your species instead of cowarding and abandoning them.
