From a purely gameplay perspective I think the best team Shepard can have is the following.

Mass Effect: Wrex and Kaidan.

Wrex has warp, is tough as hell, has shotguns and assault rifles as well as barriers and stasis. Kaidan has medicine, first aid, decryption as well as stasis himself

Mass Effect 2: Zaeed and Legion.

What most people ignore about Zaeed is that he can get 50% damage on his weapons as a Mercenary Warlord, which is 25% more then any other sniper except Thane ( who also gets 50% ). However Thane has shredder ammo, and only as a loyalty power where as Zaeed has Disruptor Ammo and a goddamn assault riffle.

Legion is also very good because of his drone, and while he does not do as much Damage as Zaeed he still is close IF he has Improved Geth Shield and it's on.

Give these two Incisors and they'll do a lot of damage.

If I wasn't running an Infiltrator, I would agree whole heartedly with you about Zaeed.... but all four of my Sheps have their Disruptor set on squad (my favorite ammo type)....Zaeed is in fact a really great squaddie, just gets trumped by others in my games due to my powers choices and game style.

I know at this point it isn't likely to happen but I would love to go on a mission with these two in my party at the same time.

Miranda and Zaeed. Miranda gives out both massive squad health+weapon damage boosts, and give the old man an Incisor with his Disruptor ammo and...well let's just say Zaeed's mission on Insanity is a pushover...only if you're playing Soldier/Sentinel/Infiltrator.

Oh and let's not forget Thane. Dem warpbombs. SentinelShep Heavy Warp+Thane's Unstable Warp+ Miranda's Heavy Warp= pwnage.

In both? Wouldn't that limit the options to Garrus and Tali? One who is somewhat good and one who is completely useless?

But I like Miranda and Thane.

The best squadmate who's in both? Garrus.  He kicks ass with the sniper and assault rifles, plus his overload power makes short work of mechs and shields in ME2.

In ME2 Miranda has to take the top spot, though Garrus is up there too.  Miranda can take out shields, armor, and health, her tech and biotic powers make her perfect for hitting the bad guys with cross-class combos, plus she makes the whole squad better with her class skill.

In ME1 I'd say Wrex is the best all around. He has no tech abilities, but he has very good weapon skills, defense, and useful biotic attacks.

In ME2 it really depends. Miranda is very versatile, but I like Tali for her drone and energy drain on higher difficulties. Her drone keeps enemies from targeting your squad and energy drain strips most enemies of defense while bolstering Tali's survivability.

"Still don't know why you are here...this ain't the time to be picky!"

Honestly I don't think there was a permanent must have squadmate for me in ME1 or ME2. I mostly play Shepard as a soldier and in ME1 that can be a problem since you need some tech skills to open the various storage containers, crates and weapon lockers. One of the reasons why I mostly brought Tali and Garrus/Kaidan along until Virmire. Everytime I went to Noveria...i had to bring along Liarra...which meant the other one had to be Tali for her near complete tech skills.
In ME2 that problem went away...so I had more freedom of choice. After I recruited Grunt...I had to take him to most of the heavy fighting missions since I love hearing him scream "I am Krogan!!!"
Miranda is a good choice because of her Warp and Overrload...Garrus for his overload. Both Tali and Legion are great to bring along to fight synthetics of any form. So there isn't a Must have for me in any of the two games.
I can say which characters I didn't take in most of the missions...in ME1 it was Ashley(and that is not because I am no fan of Ashley...which i am not anyway)..2 people in the squad with no variation in power. In ME2 it was as to be predicted...poor honest Jacob got left behind to clean the weapons back in Normandy. Also...Kasumi was bored to death in her observation deck.
The only squadmate i wanted to bring along was Jenkins...I am sure if he had survived Eden Prime..we'd get to hear many funny quotes from him...too bad BW decided to drop him at the very beginning.

I should probably start by saying that I'm a much, much slower and more defensive player than the vast majority of the vids I've seen on Youtube. I rely a lot more on my squad to do damage than most players and focus more on playing a support role to my own squad. Sadly the game's own AI makes this frustrating at times since it obviously wasn't designed for this type of play. (Squadmates are outright suicidal at times).

In ME1, as a renegade Infiltrator, I always, ALWAYS took Wrex and Liara with me on my squad. Between Wrex's... Wrexness, and Liara's biotics, no one ever even touched us on insanity. Though I always felt bad because I loved Garrus, and he deserved a lot more squad time than he got.

In ME2 however, I find myself taking Garrus a lot more because he can deal with Barriers via Concussive Shot, and provides decent DPS with the Mattock and Incisor. I prefer keeping my squad at range if I can. I also found a love for Mordin when Garrus didn't fit the role.

My second squadmate is almost always Grunt, because I miss Wrex. Poor substitute, I know, but I can't have Wrex, so...

The funny thing is, I loved biotic squadmates in ME1, but I HATE them in ME2. Aside from Warp and Reave, all biotics are worthless until defenses are down. And by that time, the enemies are already dead.

I can't stand Miranda as a combat squadmate. She dies the moment combat starts no matter how much I manually direct her, so her Warp is out.

Thane mixes Warp with a sniper rifle, which is nice, but at the same time, he doesn't bring anything new "but" Warp at that point, sacrificing Grunt's durability and squad incendiary ammo along with Garrus' higher dps, Overload and Mordin's Incineration Blast and Cryo Freeze. A net loss.

Truth be told, I didn't really feel like ME2 had a good squadmate. At least for the Infiltrator. I found myself taking different ones depending on the mission because with a strength came an equally disabling weakness. And while that was probably the intent of the developers; to get exposure to all the characters instead of picking one and sticking with them, it actually had the opposite effect. I found myself caring for the characters less, because I spent less time with them as individuals.

Depends on your class. Any soft class needs a tank - and in that case it comes down to Ashley and Wrex. I used them frequently in ME1 - they were the "best team ever". Wrex was more or less a replacement for Kaidan who also saw a lot of action before Virmire.

So for me Ashley & Wrex are on a tie in ME1.

ME2: hands down, Miranda saw most of the action. She was really useful with her ability-buffs. The only downside was her tendency to die. Then again: with exception of Zaeed and Grunt, all squadmates died frequently.

Miranda for ME2.
