He's not to far away from the elevators near the Citadel offices. I've had a problem finding people and items in this game so far. You have to look at the JUST RIGHT or you'll never see the marker pop up showing you can talk to people or pick things up. If you find James and can't talk to him (like I couldn't), try walking around him or looking at him from another angle. I know some of you are doing it anyway.

But telling him to go back to the shuttle near the beginning made me feel like I kicked a puppy.

 I just finished the first full dialogue-cutscene with Vega and.....

Honestly, you could cut the sexual tension between Shep and Vega with a knife.

My Shepard is an Ashley man, but some of the s/s fans have told me that Vega (with male or female) will start getting shy and embarrassed if you keep hitting on him, like it suddenly dawns on him that you might be serious. I haven't tried it myself, but I'm sure Chun Hei or Jilinna will tell us all about it.

Not going to let him fly shuttles any time soon, though.

Totally.  Again we have Diana Allers who should have been the female counterpart to Vega.  If we can romance (or at least sleep with) Allers we really should have been able to do that with the more important Vega.

I know there's a moment where Vega gets a tatoo. I've visited the Citadel countless the time and finished the game without seeing this scene. When does it occurs? Is it before right going to Earth?
