Done with reading this thread completely. There was apparently one scene in a leaked script, god, I would have LOVED to have that in the game:
The conversation between Shepard and James at the FOB in London.
V: It's been an honor serving with you, Shepard.
S: I think we both know it's been more than that.
V: Yeah... I just.
S: You're a good man and a terrific soldier.
Whatever happens... I'm glad I got to know you, James.
V: That means a lot to me. You mean a lot to me.
For months now (yes... 3 months or so) I am planning and scheming for my Femshep and Vega and trying to build a story around them to write up little scenes for my current ME Trilogy run.

Would not have really fit for my straight mShep but I can see the appeal. I usually pick Renegade option with him in the last convo.
"We both know honor won't mean anything if we won't win today."
"That's the truth."
"Whatever happens, I know you'd make me proud. You're a damn good marine, Vega."
I may be mixing some lines, it was some time ago from when I heard that the last time, but I think it fits both perfectly, with James's vision of Shepard, especially after seeing the Paragon Lost.

And maybe even only with him being an actual LI or some sort of fling, which obviously never happened in the original game (except in my head 
). You could for example tell Kelly that you're with James at some point apparently. It seems MShep was never an option though, not even with the flirting lines.
