I mean they took the ship apart and gave it a new paint job. Did anyone decide whether they should keep the illegal AI hooked up? I mean I doubt the SR2 requires EDI to be functional. They put all those damn Alliance symbols on the hull so it isn't like they are trying to keep it a secret who owns the ship. Whats gonna happen when the ship is put into the Museum of Shepard History, and kids get to take little tours on it. Is EDI going to host the tours?

Either Shepard vouched for her, or he lied about what she was.

There's lots of ways it could have worked out. Maybe the ship completely fails without EDI. So they'd keep it long enough to replace it. Or maybe they were respectful of the fact that it's not their ship, and Shepard is just loaning it to them. But I couldn't keep a straight face while typing that.

EDI became an integral part of the ship, it would be my "guess" they might have shackled her again in order not to lose the functionality, Shepard may then have the choice to unshackle her or leave her as is.

EDI was unleashed at the end of ME2 though. The way I took that was EDI and the Normandy became one, so it'd be impossible to remove her at this point.

Also, I think it implies that the Alliance and Cerberus are more connected then we may think

Think about it though, EDI is probably smart enough to mess with anyone who digs into the Normandy's systems so she appears like a VI, or that she doesn't exist at all.

Got to love them AIs.

All their experience with A.I and common sense says no, plus who knows how much hidden controls The Illusive man has in place as he is also an antagonist

so of course they will do it

and then TIM will hack edi or something and everyone will say how they did not see it coming

They should have destroyed her. The Alliance is a Council race, and an AI is against Citadel sapce regulations.
It doesn't matter if the intentions of that AI are good or evil or whatever.

I like the idea that she pretended to be a VI - though I doubt she'd be able to hide that physically if anyone actually started going through the specs.

Keeping EDI is uncharacteristically intelligent for the Alliance, yeah.

It's only been with the Alliance a few months, they probably haven't searched comprehensively enough to find her yet, since I doubt they had reason to suspect her existence at all.

actually...many reasons

-Killing an AI might still be frowned upon
-she possesses anti-reaper tech....which is ridiculously useful
-how do you flush an AI that advanced?
-she is an ally....why risk to lose her
-her body is sexxxxxxxxxxy

this. Or they concider her an important asset enough to keep her in violation of law.

The only way that they could get rid of EDI would be to destroy the ship.

"What does this giant computer core in the medical bay even do?"

EDI was running the ship, but in no way essential to it. All Joker did was give her access, so Normandy could work without crew. All Alliance specialists need to do to "kill" EDI is to power off her blue box.

How would Shepard cover-up EDI?

Alliance corporal, "Nice VI though I seen better looking shapes, spheres are stupid looking."

Commander Shepard eyeing EDI, "EDI show one of your protocols"

EDI responds, "THIS VI CAN ENABLE AIRLOCKS IF THE SITUATIONS CALLS FOR IT."

Alliance corporal, " I wonder what that situation could be?"

Commander Shepard thoughts, 'Please let it be a joke'

It all depends on whether or not her A.I. black box could be disguised as something else. Shepard could simply have had the crew tell the Alliance that it was nothing more than an advanced electronic warfare suite, developed by Cerberus for use with the SR-2 (which would be technically true). He could also have had them assert that the system formed an integral part of the ship's main computer, precluding any attempt at removal or study by Alliance technicians for fear that they would disable the ship. All EDI would have had to do was keep a low profile, either by not appearing at all, or acting as a standard V.I. interface.

As far as I'm aware, the team assigned to examine and refit the ship would then have no way to determine exactly what the black box is, as an advanced computer could feasibly be used for any number of purposes, not just running an A.I. All they'd know was that, if they unplugged the box, the ship would lose its computational capabilities and require far more effort and expense to be put into Alliance service.

********** SLIGHT SPOILERS AHEAD***********

From what I've gathered EDI pretended to be an advanced VI and rather than replace her the Alliance just kept her in the ship.

The Alliance has a nice shady history with AIs, so surprisingly they left this one.
