 Since ME3 will only be availble on Origin, will there be a way to transfer my shepherd from ME2 since it's on Steam?

You should still have a local saved copy on your system in documents folder. I am sure this is where the game is going to look for it.

I'm sure you will be fine. The save game files are the same which ever version of the game you have. You'll just have to locate the right directory to import your ME2 Shepherd from.

Saves from ME2 on Steam are compatible with ME3 from Origin without any action required on your side.
