why wasnt the normandy blown out of the sky during the demo?

Why is this thread 20 pages long? THe normandy was airborne by the time the reaper scanned the area. It would be much harder to hit the Normandy than those shuttles, since the normandy would have gotten like 5 seconds time to do evasive manoeuvres.

Shepard and crew are actually indoctrinated (they've had plenty of exposure).
He thinks he's gathering all the galaxy's armies to fight the reapers.
Really, he's just been manipulated into gathering them for harvest.

 You would think the Reapers would have intel on where Shepard would be, or be looking for the normandy.  Like the other 'plot holes' it's not bad enough that it goes beyond possibility, however.   They don't have a way to explain it, maybe they don't have to. 

I want to say your use of the term 'magic realism' might be a little too inclusive.   Science fiction has a quality about it that can be confused for magical realism, when it isn't, especially when trying to delve into sciences that are not completely understood (which is pretty much all the time).  I think you're talking about something else, though, not related to anything science-fiction-y about Mass Effect; not directly.  

Trope or not, most sci-fi or action movies, or pretty much all movies in general are rather bad about logic with explosions, imminent doom timers - and the ability of main characters to somehow do activities that would take 30 seconds in ten seconds or less.  While watching and hoping for the child's escape, the Reaper has to at least charge up its main gun, and all Shepard could do was watch.   There was some slow-down framework and then an evident speeding up of the framework afterward, while the Normandy actually made its escape.  This is acceptable storytelling without being 'magical realism' of any sort.  

Simplest, non-magical explanation:  It's luck. In any battlefield there are improbable survivors. There are also people who die who should've survived, but were just in the wrong place at the wrong time.

The Reapers have numbers, technology, probably even intelligence on their side - but that doesn't make them omnipotent.  I've also noticed their guns need to charge up, and while  very accurate they might have trouble tracking a frigate as fast as the Normandy.  A ship is apparently slower in takeoff than it is while in transit, mass effect drive or not.  The two shuttles were taking off slightly after the Normandy, right as that Reaper was coming towards them.  The Normandy is fast and has a pilot who is excellent enough to maximize that speed - this matters because it requires skill/calculations to balance the mass of the ship and the speed - and the Normandy was already increasing in altitude before the shuttles were taking off.

The Normandy's stealth systems. The Reapers don't have actual vision, they'd detect by heat emissions or something similar which the Normandy masks

It was never the Stealth Systems that the Reapers could not detect.

The Collector ship in the beginning of ME2 was able to detect the SR-2 Normandy with it's Stealth Systems up. The Collector ship could not detect it when the Reaper IFF was installed.

It could be the Reapers scanners detected the Normandy as one of there own and left it alone. The Reapers have way better scanning technology then any other race because they built it and have all the races in the galaxy model after the Reapers technology so they know what to look for.

When a Reaper IFF is installed, they don't have actually eyes to visually see the ship so they suspect it's one of there own.
