It seems like there is nothing I can do to start the mission to recruit Samara, I understand what causes this, but was wondering if there were a way around it.

If you understand what causes it then remove whatever the cause is and then you can obtain Samara as normal (basic logic in that respect).
You give no detail which makes it difficult for anyone to help you; some may even be disinclined to even respond as a result.
If my gut feeling is correct, then I don't think you can resolve the situation simply.
