okay so recently I started amnother playthrough to prep for ME3 and I was going along gathering my team when all of a sudden the Illusive man wanted to talk to me in the comm room. I went in, he told me they found the disabled colector ship and boom i had no choice to board it.

Does this mean I can't continue to gather my team and go on loyalty missions without getting a bad ending? When I finish this mission does the omega 4 realy open up or does that happen later on?

If I just screwed up my ending because the game forced me to board the collector ship im gonna be kinda pissed...

Collector ship is close to half-way. The mission you are worried about is the Reaper IFF mission and you get to choose when you do it.
