Question about the VS and ranks?

Doesn't Major outrank Commander? So the Normandy is the VS' ship?
So why the hell do they take orders from Shep?

In navy terms, the officer ranks go (with equivalent marine ranks in parends): Ensign (2nd Lt), Lt. JG (Lt), Lt (Captain), Lt. Cmdr (Major), Cmdr (Lt Col), Captain (Col), then the flag ranks (there are various admiral ranks (commodore, rear admiral, vice admiral, full admiral), the highest being a full admiral) which are equivalent to generals.
This is a bit of a break in canon, it seems, since according to the codex, alliance ranks for both navy and marines are different than the current US structure, though the biggest difference seems to be in the NonCom ranks. Which also reveals another canon issue: Ashley. she's a Ops Chief in ME2. How is she jumped ALL the way to an O4 slot in that time, PLUS, why would she ever go commissioned? Her personality is that of "Don't call me ma'am, marine! I work for a living!"
I should also note that a discrepency from the beginning is that Shep is Alliance marines, not navy, and thus should be Colonel Shepard, not Commander Shepard (though I do like the ring of "Commander Shepard" alot more).

In ME Marines are the ground forces of the Navy, they share the same ranks with different names

Then Kaiden should be Lt. Commander Alenko, not Major. Unless alliance has expanded their rank structure (will need a codex citation), which is likely since he was Staff Commander (equivalent to shep's rank, iirc) in ME2.

Alliance ranks are not the same as US ranks

Actually, Shepard's rank never went above Lt. Commander. It is common for Lt. Commanders to be addressed as Commander. (not sure why though)
