I cant really make a top 5 because it has been a long time since I played and some things slip from mind. But as for starters, Joker, Wrex and Legion would most likely be in my top 5 list of best characters. I find these characters well written, especially Legion with his cold logic and ability to view things from different angles. "AI" character also means funny situations.
Joker is a joker. Oneliners and situations that made me laugh and feel like home. Made me feel good so he has a spot. Wrex also has those oneliners here and there, and he's a bad ass. Nothing really new in his character, but i just love him. "If I die in here, I'll kill him". And the new one, "Krogan airdrop" was cool

2. Wrex - I like him because he is just upfront and honest. Doesn't talk around the topic, does what needs to be done. Sometimes a bit radical, but hey - he is a Krogan.
3. The Illusive Man - IMO he represents the perfect "Renegade" character. He tries to do the right things but with questionable methods. I actually approve how he handled many things in ME2. Sending Shepard into a trap, for example. Questionable, but probably something that saved the galaxy.
4. Kasumi - Very smart, witty, a masterthief, great sense of humor. What's there not to like?
5. Legion - I like the fact that it is geth. I also enjoyed all the new information I got from it about the geth, the quarians and the morning war. It seems to be a bit of a Shepard fanboy, too.

Fine then. copy/pasted my list from page 3.
Miranda Lawson - She's my favorite character. I like her backstory, her personality (though not at first), her flaws, and her romance. Pretty much everything. Miranda is insanely useful in combat as well. Shame her part in ME3 mostly sucks.
Kasumi Goto - She's really funny, and she's the only other person besides Kelly to comment on the squad, plus she's useful in combat.
Urdnot Wrex - I think it's really cool how he's leading the unified krogan now, plus he was mt favorite squad mate in ME1.
Mordin - Really funny, like Kasumi, and he has a nice backstory. A nice looking part in ME3 as well.
Thane Krios - He pulls the "spiritual warrior" trope very well, and doesn't overdo it. Plus, his voice sounds really cool. His part in ME3 sounds friggin awesome as well.

1) Tali'Zorah Vas Normandy Nar Rayya - I always liked from the beginning because I was intrigued by her people and their culture. I also love her voice. I liked that her part in the story and character was improved in the second game, and I liked her romance subplot(it could be improved, though.)
2) Mordin - Probably the only male that really sticks out from the rest, not only for his comedy, but also for his profession as a doctor. I loved his loyalty mission, and his possible character development if you choose to debate with him about the genophage. While I don't really use him much in combat, he's fun to talk to on the Normandy especially when discussing "relieving stress" with the crew. lol
3) Urdnot Wrex - My favorite character in ME1. What more can be said Wrex that hasn't already been said? I was very happy to see him in the ME3 demo.
4) Zaeed Massini - At first, I really didn't like this guy. I felt that he was too much like Wrex, except less cool and deep. In time, I grew to like this character once I started to bring him to more missions. Eventually, I gre to love this guy. I'm curious about his role in ME3.
5) Thane Krios - I loved this dude the moment I first saw him. However, I've been back and forth on him due to his philoshipies lately. In the end, while I don't agree with them, I won't look down upon him for choosing how he wants to live his life. It's not my(or anyone else's) place to judge him. His loyalty mission is one of my favorites.

1. Ashley Williams - I really like Ash's character, from her faith to the strength of her family, I truly believe Ash to be one of the strongest female characters in ME. I respected her even more after Horizon when she stuck by the information she had and did not just join Shepard because he asked her too, her duty was far more important to her.
2. Garrus - Garrus is a fantastic character, since my Kaidan always dies Garrus has become the best friend of my Shepard. He is the first one I turn to when I have something important that needs doing (loyalty missions, leading a fireteam, taking down the Embyro, ect)
3. Thane - With Thane something in him strikes a chord with me, its not that I pity him for dying or losing his wife, I just trust him quite a bit for after everything he has gone through and his sickness, he still is trying to take the time to be a good father to Kolyat while preparing for his death. He is a great friend to my Shepard.
4. Kirrahe (which is wierd I never really counted him on my list, until I saw how bad ass he was in the Demo) With Kirrahe, I started liking him more after I met and talked to Mordin and then even more when I read the SB files on Mordin, When I first met him on Virmire I just considered him a face, his speech was good but truthfully I was more worried about when I would be forced to choose between Kaidan and Ashley. When I heard more about him I saw more depth to his character and saw how much of a badass he could be.
5. Wrex - with Wrex... what Can I say that hasn't already been said. He is intelligent, ambitious, powerful, badass, and cool. He is one pair of Orange sunglasses away from being a Krogan Kamina.
With close runners up being Joker + EDI, Anderson, Zaeed, Mordin and Samara

2. Zaeed - Hard. That's the first thing that comes to mind when I met Zaeed, but where Wrex would be coldly angry Zaeed was just detached. It wasn't until you go after Vido that you find the fire behind him, and even then it can be easy to misinterpret.
3. Tali - The girlish inexperience of ME1 has given way to a very down to earth and mature Tali in ME2. She's still a sweetheart, but the importance of her missions from the Migrant Fleet have caused her to grow up. This makes the romance track for her all the more endearing as you still find that inexperienced, determined girl underneath.
4. Wrex - the champion of a dying race who's willing to go against everything his people are to ensure their continued existence. Add to that his ability to fight like the Unstoppable Juggernaut and what's not to like? Is he angry? hell yes! and with very good reason.
5. Garrus - This was a difficult one, he was naive in his nobility in ME1, which was something he lost when Sidonis betrayed his team. The character gets a little complex there as he broke with Turian culture in forming his team. It showed him as unready for command (to himself anyway) and with no one else to be responsible for his 'promotion' to team leader, he's a little lost.
Turian culture would have held those who recommended him responsible since they were clearly incorrect.

Wrex - I love that he starts out as this seeming almost-barbarian, and it is so satisfying to earn his respect and have that mutual experience. I love tough guys with hearts of gold, and one of my favorite parts of ME2 is going to Tuchanka and meeting him again.
Garrus - His character development has been amazing over the first two games, and I adore the relationship he's developed with my Shepard. He's one of the few people who will follow her into the fire without question, because he knows she'll never steer him wrong.
Joker - I love pilots with dry senses of humor. And all of his banter with Shepard, and the stuff with EDI in ME2 is just classic.
Tali - Again, just some great character development over the course of the first two games. I love her as a character and to have her on my squad!
Chakwas - Drinking buddies. 'nuf said. :innocent:

I really like that he is with Shepard since ME1 and that their relationship has evolved from a mentor - student to equals in ME2. He is definitely my favourite squadmate ever. He has a great voice and I like to hear his comments on everything. And I think he has a great personality - he reminds me as a kind of space knight with his sense of justice and protecting the weak. I love ME2 Garrus - it really feels as if he is the best friend Shepard has (at least my Sheps).
2. Anderson
What is there to explain? Great voice/voice actor, he is like a mentor/father for all my Shepards, a good friend and someone you can trust without doubt. It was great to have him as a temp. squadmate in the ME3 demo
3. Hackett
Again, I love that voice and he is similar to Anderson a kind of mentor/model for my Shepards - not so much best friend like Anderson but a great soldier who is together with Anderson Shepards rear cover in the Alliance.
4. Legion
Ah, I would never give him to Cerberus (I obviously suck at RPG
5. Kaidan
Again with us since ME1 (at least for some of us). Horizon was bad (both VS and Shepards dialog) but I am optimistic that ME3 will compensate for that. Again, great voice actor and useful biotic. And handsome....

2./3. Garrus and Tali -> like them both on the same lvl, Garrus is my buddy and Tali got really important to me with her loyality mission in me2
4. Wrex -> maybe I would like him even more, if he had more content in me2
5. Kasumi -> would have liked to see more deep dialogue with her
