There are plenty of good ways to take down Phantoms. Easiest way is having an Asari cast stasis on them. Shoot them a few times and then detonate the stasis with a throw. Done.
Vanguards with low enough cooldown on charge can basically stunlock them between than and their other abilities.
Several class/race combos have overload; that takes care of the barrier, and the Salarian infiltrator's energy drain does the same thing.
Automatic weapons fire will keep them dodging rather than approaching you (although on higher difficulties, this isn't ideal either because even at a distance, the phantom's palm blaster does a lot of damage).
Concussive shot...always works. I haven't missed yet, but it's best to folow up with a clip from your AR in their face before they get up again.

Thanks for the tip. I haven't played a soldier yet. I'm guessing Concussive shot is an instant hit ability, much like Overload, and Stasis?

OP, you are yet to feel the epic rage that is Gold.
Phantom, after Phantom, after Phantom, rinse and repeat. Oh, and throw in Atlases galore to boot.
Kidding aside, you need to communicate and stay close to take them down. Stasis, Overload, Charge, etc are very effective at locking them down. Stay out of cover when fighting them, as this definitely triggers the instakill animation. Although, this attack happens randomly regardless. Some times, it will seem like it never triggers, other times she'll instagib you over and over. I hate it just as much as you, but it is what it is. Again, stay together and focus fire.

They represent the perfect threat level, too. They're like Atlases: yeah, they get me with a OHKO from time to time, but it's only when I get stupid and careless near the end of a round. I like getting in their faces and fighting them hard when I roll Vanguard. All I have right now is the Scimitar, and it lets me keep them dodging.
And, fun fact: you can Charge the Hell out of them when they're Cloaked.
Other classes might have more of a problem, but I think it's only a problem in the sense of needing to approach the problem differently. Each class, I'm sure, is able to fight Phantoms as effectively as the Vanguard. Every single one of these classes is very powerful and full of options.
Only time they're more of a problem is when they're there alongside some Guardians. THen I have to lure them across the whole damn map, Charge the Guardians, and take them out before the Phantom gets back.

Seriously though they're okay just as they are. Big threat if you don't pay attention to them though. But it's like a freakin' ninja. So it should be like that.
