I never had a problem with this in ME2 but I can't seem to move skills into the hotbar in ME3. Am I missing something?

AFAIK, the QuickSlot in MP is fixed. You cannot move them.
Currently there is also a bug where your quick slot would be empty if you change your class in the lobby of the MP room. You have to go back to the MP main screen to change your class in order to avoid this bug.

yeah, it seems you can't drag skills into the hotbar in MP,dont know why tho.
