The idea of a hyper-indoctrinated Super T.I.M. boss at some stage isn't so bad--if anything, it's at least consistent with ME1, where the same thing happened to Saren after he died. The problem with it is that I thought T.I.M. would be savvy enough to keep away from the Reaper tech capable of indoctrinating him... but maybe the closer proximity of the Reapers allowed them to interact with the Reaper tech already in his body? That seems to be a possibility.
In any event, I look forward to seeing what they do with him.
