There are three options in this resolution. They may not be available to everyone's first playthrough, however.
Now, if you're asking me my personal opinion? The Geth are a lesser evil in this case.
The Geth choose survival in a war aimed to wipe them out. Quarians reacted out of fear in the Morning War and initiating the order to shut all Geth down was a mistake, a mistake, to the Quarian's flaw, the majority do not admit. Strike against the Quarians.
However, it's been three Centuries. The Geth, who were innately non-violent, has had ample opportunity to try to re-establish good relations with the Quarians, or at least open communications to try to understand them. They claim that they deemed that the Quarians were not ready, and that every race should self-determinate. But a species that are innately interdependent should realize that their culture is linked to their creators and that such a determination should be shared between interlinked species. The Quarians would not have been able to solve for peace alone either, and the Geth had the better logic in this situation. What if they had know that the Geth were merely up-keeping, and not occupying Rannoch? Things may have ended up differently if the Geth could have been bartered to move away from the world so the Quarians could have it back.
Strike on them for not having tried to open communications for peace.
The Quarians, however, uninterrupted, would likely not solve for peace. Their bitterness in losing the war and stubbornness in not realizing their faults forced them not to figure any solution but that of War in the majority. In 300 years time, before Sovereign's interaction with the Geth. The Quarrians too could have began to communicate, especially given the desire for their home world.
You pair this off with war crimes and a leaning towards repeating the same mistake twice and the Geth win out if forced between the two.

The point of fighting the Reaper invasion is to save organic life from being culled. If we turn against the Quarians then what is it we are fighting for? It is unfortunate how everyone is still fighting one another (Salarians/Krogan, Quarians/Geth, Alliance/Cerberus) even as the invasion is taking place. I understand the conflicts but they need to pull together.
That's pretty much what the game is about, yeah.
