All the games I've played either have a plot that is too simplistic (nearly all of the Mario Games) or a plot that is too complex (all of the Final Fantasy Games FFVII onwards. Before FFVII they were the opposite extreme).
Well written game maybe Twilight Princess. Sure the plot isn't all that complex, but it's engaging. There is a lot of pathos thought the story.
Bioware games are decent when it comes to plot, but what makes Bioware stories great is their characters. Larger than life characters really steal the show.
Final Fantasy's strength is in their characters too. FFXIII seems to be the exception to that rule.
FFXII is the only game in the series to pull of the whole multiple opposing factions without being too complex. You know preciesly who all the enemies are. You know who is trying to userp who and you know who the spineless power craving maniac is. You know what each party member thinks about the situation and you know what you have to do about the situation. It's a little bit on the convoluted side but it's well written enough for you to get the gist of what's going on. Just don't delve deeper into Final Fantasy games (your head would explode).
No games really take the title for well written. As for Resident Evil they are extremely scary but the fear factor is ruined by exposition delivered by evil Umbrella agents trying to explain their convoluted plans. Is it just me or does Umbrella's motives make no sense? The films were even worse for this. They might as well ditch the plot and focus all their attention on shooting zombies (which is the only thing Resident Evil gets right).
Perfect Dark is silly fun and has a good plot. No engaging characters. Though there is a cute alien who talks like Mordin.
You know what? I can think of a few games that really excelled in the plot department.

I was going to put Dragon Age Origins but the A plot is a bit cliche. Do loads of quests that involve far more interesting subplots to reunite the world against the Reapers I mean Darkspawn. Come on Dragon Age Orgins and Mass Effect 3 have the same plot.
I haven't played the Deus Ex games.

Not really a game in and of itself, but Neverwinter Nights II: Mask of the Betrayer was awesomely written.
Maybe Starflight? Though it's honestly hard for me to say why I loved Starflight so much.

I had to drag myself through FFXIII. Oddly enough FFIII-2 is a completely different story. Noel ,Sarah and thier "pokemon" make the game tremendous fun leaping across time removes the on rails feel and rather than trying to spread things across what I thought were not particualrly likeable characters. Only liked Lightning,Vanille and Fang.
No one beats Tiffa and Yuffi though.

Will play Persona 4 later on sometime....I hope it's even better than Persona 3 FES....
Also I have Catherine. Is this game a great story and character driven game too? Also when does Persona 5 come out? I would really like to see one on these next gen consoles...

FFXIII was enjoyable but mainly for the combat and the story (not the characters. Lightning and Sazz)

I've yet to find anything even remotely on the level of quality of the first three, especially LoK. An incredibly brilliant blend of vampires, gothic horror, and time travel. Voice-acting remains top notch unto this day.

But in seriousness definatly mass effect for its characters and dialouge (And a pretty good plot) guess that goes for all bioware games
Assassins creed has a pretty good plot.
Alan Wake has a good plot as well
GTA IV was also very good
