Hands down. (It also had the most story/plot interactivity I've seen in a game. With about 1/3 of the game (quests, area, etc.) dependign on one of your (many) choices.)
Portal 1 & 2 also excellent, though different style obviously.
Oh, and I happen to love the Deadly Rooms of Death (DROD) series; though that's a bit niche I realize.

Sorry, in my opinion Dragon age is not a good story, it's a good game but the story is not that good.
It wasn't well written, it spend too much time trying to develop its unoriginal lore than telling a cohesive tale.

Well written game maybe Twilight Princess. Sure the plot isn't all that complex, but it's engaging. There is a lot of pathos thought the story.
Bioware games are decent when it comes to plot, but what makes Bioware stories great is their characters. Larger than life characters really steal the show.
Final Fantasy's strength is in their characters too. FFXIII seems to be the exception to that rule.
FFXII is the only game in the series to pull of the whole multiple opposing factions without being too complex. You know preciesly who all the enemies are. You know who is trying to userp who and you know who the spineless power craving maniac is. You know what each party member thinks about the situation and you know what you have to do about the situation. It's a little bit on the convoluted side but it's well written enough for you to get the gist of what's going on. Just don't delve deeper into Final Fantasy games (your head would explode).
No games really take the title for well written. As for Resident Evil they are extremely scary but the fear factor is ruined by exposition delivered by evil Umbrella agents trying to explain their convoluted plans. Is it just me or does Umbrella's motives make no sense? The films were even worse for this. They might as well ditch the plot and focus all their attention on shooting zombies (which is the only thing Resident Evil gets right).
Perfect Dark is silly fun and has a good plot. No engaging characters. Though there is a cute alien who talks like Mordin.
You know what? I can think of a few games that really excelled in the plot department.

I was going to put Dragon Age Origins but the A plot is a bit cliche. Do loads of quests that involve far more interesting subplots to reunite the world against the Reapers I mean Darkspawn. Come on Dragon Age Orgins and Mass Effect 3 have the same plot.
I haven't played the Deus Ex games.
Actually Final Fantasy VI was just right deep enough, but not convoluted. Best in the series.
Twilight Princess....lol....Majora's Mask is FAR better storywise, its the best in the series when it comes to writing.

Deus Ex: Human Revolution: So many touchy subjects when it comes to humanity and the overall future.
KOTOR - This game is the reason I got future Bioware titles.
Red Dead Redemption - That barn scene near the end...
Mass Effect Series - Even though, I prefer the first one's story, the second one really got to me with certain characters, so I'm hoping ME3 will be a good mixture of the two.
Honorable mention - this ending to Bioshock 2 really choked me up Neutral Ending
^I actually prefer this over the "good" ending.

Half-Life was the one that got me into gaming, I was 10 when I first played it. The G-Man has a special place in my heart. Half-Life Opposing Force is my all time favorite gameSKiLLYWiLLY2 wrote...

Phantom Dust especially. Even though the game was mostly text (outside of its narrated CG sequences) the writing mixed incredibly well with the games audio/atmosphere making it a very believable game world.

Yeah, I'm guessing the majority of people who voted for that were kiddies thinking "OH WOW WHAT A TWIST BEST ENDINGZ EVAR". I mean, it WAS a twist, but by no means original.
BioShock is easily one of my favorite endings, because its twist was a freakin' TWIST. To use a simple video-game mechanic like that and make it absolutley essential in the plot... just a great, great ending. Actually, the whole game was fantastic.
My personal "Best Written Games" list would have to be:
- Dragon Age: Origins
- Planescape: Torment (easily)
- Mass Effect
- Red Dead: Redemption
- SW: KotOR
- Deus Ex (original and Human Revolution)
- Assassin's Creed and AC: Brotherhood (the first one had a fantastic air mystery and conspiracy throughout, which diminished as the series continued, sadly; Brotherhood still has my favor as one of the best "WTF" cliffhangers ever)
