Does anyone know if you can add feats that can be used when you are polymorphed?
If yes, how does one do it?

I think, the easiest way is a custom UI with the special abilities you want to use. Show it after the script that apply the polymorph, if custom, or in the spellhook if standard spell (Polymorph self, shapechange, druid's wild shape, etc).
Otherwise you can add the feat in the mode bar, but I never tried, so, I don't know how.

couldn't you just simply add the feat through creature skin which will be equiped while polymorphed? additionally the script hooks for equip and unequip should still work.

I only answered to the 2nd part of the question, but, for the first part, -Semper- is right, using the skin is better than a script that give, or remove, the feats

I am implementing via custom UI feats and spell abilities. Not really ready for release yet, but it's basically working.
Note polymorph blocks usage of feats, so adding them does not do any good. You can however cheat cast them.

Thanks, those are both great idea's!
The skin would be easier for me to try because I can't do much with XML to make a UI.
I will try to test it and and post back sometime.

What they were saying is that while you can add feats to a creature skin via scripting, active feats (like knockdown or disarm, as mentioned) won't be usable without a modified UI. That might not be an issue depending on what feats you were trying to add.
You would need something like Pain or Artemis suggested to get those working while polymorphed.
