I know there are occasions when you're trying to shoot an enemy and they just absorb the bullets. I'm assuming this is some kind of lag issue with the host and packets aren't being received properly. However, that's not what I want to talk about.
My issue is that, for example, as a Salarian infiltrator, if I use Energy drain (depletes enemy shields) and then shoot immediately after, the shot almost never registers. The hit-marker shows up but the enemy does not take any damage. This happens particularily often with the Cerberus Engineers (almost every time). I've noticed that if I use energy drain, the Engineer stumbles backwards and I seemingly can not do damage to him until that "backwards stumble" animation is over or very near over.
This happened in ME2 aswell. I remember shooting LOKI mechs in the head, which would stun them, and during that time they were invulnerable to another headshot.
Why is this the case? Is this intended?
I should add that I'm playing on the PC.

We had one phantom in silver wave 10 being invulnerable to stasis and bullets and everything. Killed us. Was very annoying.

I had a nearly invunerable Atlas last night on silver. 4 shots of the widow are normally enough to kill the Atlas. this one lost only one bar of its shield per shot. And you can't really blame lag for that. An atlas couldn't quickly run out of your line of fire.

I have problems with engineers as well. Mostly it registers I killed them every time, but I never get any points out of it.

I have problems like this too.
I also experience inconsistent damage with shots. Sometimes I shoot an enemy anywhere on their body (even legs) and it will kill them. Other times I shoot them in the arm and it will only do half damage, yet other times in the arm will result in a kill. And like you said, there are times where I shoot an atlas right in the orange window, see the HP bar flicker/flash but not move, yet other shots will take off 2 or 3 bars of health.
