I would have to say Batarians. They haven't really done much for the benefit of the galaxy.

Realistically? I kind of feel like the Krogan would be at the most risk, but they're a fan favorite so I'm sure they'll have a "baby boomer" period right after the war.

the vorcha can live on worlds that others can't. and some are actually useful that way. we just don't see them. We've seen plot that will supposedly solve at least part of the Krogans problem so they will likely survive. and be more peacefully inclined under Wrex likely...
I think that leaves the Quarians ultimately. As much as people like them they are the most at risk... Having to fight a war and then after that having to try and survive as a species as they recolonize a planet which you can guarantee they will do....
