So I I have 2.09 second recharge time on one abilitty... I increase it by 25% per cent and what do I get? lets see....1.9... wait that doesnt sound right... 25%=1/4 right?
2.09 / 4 = 0.5225
2.09-0.5225=1.5675
I dont get it!!!

Let me note that the formula there is not the one you use for a real case. On a real case you need to add up all the bonus you get at the same time.

It's:
CD =  Base recharge time * ( 1 + |B|) ^ A
Where B is the sum of all bonuses (like say you have a 25% bonus and the 200% from weapon bonus then B = 2.25), and
A = 1 if B < 0
      -1 if B >= 0
