It doesn't. They just let you change it before you get into the game.

I think they will just enable you to do so without an explanation. It's not as if the ME2 explanation had been particulary good...

How about no story. Some people might be dissatisfied with the imported faces and want to make an analog with the new tools.

The face change was never explained in ME2 either.
The Lazarus project was supposed to rebuild Shepard exactly as he/she was so if you changed the face during character creation everybody in game always assumed that Shepard has looked like this in ME1 as well.

Maybe he/she got facial reconstruction surgery to avoid batarian hit squads.

It's a better explanation than "I died in the vacuum of space but now I'm fine".

This is how they explain it:

The hand of Gosh reaches in from beyond the mythic Fourth Wall, fiddles with Shepard's Alliance files a little, and then whispers the magic words ("Hocus pocus, squiggly wiggly, presto chango!") and Shepard's features change to match the divine retcon, as does all memory of Shepard's appearance prior.

Gosh then turns and flips the Illusive Man an almighty bird, taking the opportunity to gloat that what took Jack Harper two years and billions of credits, took Gosh five minutes and about an hours' worth of programming time paid for out of someone else's bank account.

I'd assume that it would be "explained" by the downtime from being relieved of duty but that's an extremely weak explanation and doesn't make sense for why your face changed, most likely what was said before would be the case, no real explanation, it simply happens

Shepard : Because if i couldnt have a slightly different nose and hair colour, Bioware/EA would have be flamed to high hell for ruining the gaming industry
