"I know that morrigan....what she did was supposed to save us"
and then in the great hall he asks why you arent dead, and when you say "Morrigan saved me" he goes.
"Oh...I had no idea..."

The whole end game is pretty damn buggy in terms of what happened and what didn't happen.

Very true...my first playthrough ended with alistar dying, but anora post game talked as if he was alive and the post-game-story referenced him as king going around making speaches and what-not. ULTRA IMMERSION BREAKER!

I chose Anora as queen but killed her daddy and the rest of the game had Alistair as king even though I gave the crown to Anora and she accepted it.
I had something similar: chose Anora as queen, killed Loghain and had the game act like Alastair was king. After we killed the Archdemon, however, Anora was crowned queen but referred to Alastair as having died even though he was standing across from her on the platform. I noticed he was wearing "king" armor at that point incidentally, rather than the Armor of Diligence he'd worn into battle. When my PC talked with him, he was still a Grey Warden and not king at that point. So go figure.....

It screwed up the game so badly...
My ending always had Leilana with me, even though I tried to chase after Morrigan. Additionally, somehow, Shale had glitched out and was halfway in Caridin's golem body.
I had killed Connor but Arl Eamon was there, talking as if Connor were still alive (along with his wife) and hinted at him being repossessed...

Tell Loghain or Alistair about Morrigan's plan - They talk about it prior to the final battle but after the final battle get struck with amnesia.
Anora/Alistair can react in a myriad of ways, all of which have nothing to do with what's going on or what actually happened.
Like becoming King its pretty much assumed you will spare Loghain, because Alistair STILL reacts as though he's King for pretty much every dialogue afterwards

When I first beat the game, I had 100 affection with all the characters and "love" status with Morrigan, Leilana, and Zev.

And how is that even possible? It's look like you picked the right character for every descision you take to not get bad approbation and you did not talk to any character (Morrigan /leliana and Zevran) for quite a while.. Because they ask you to choose if you talk to them and you lose the love status with the other character.
also 100 affection? It's either friendship at 100 or love ... Affection it's only if you flirt with a character and got at least 60 approbation.
3 character at *love* that make just no sense.
