Well, it means they won't show up in ME3. You'll lose some possible war assets and conversations.

Yeah, since most of the ME2 crew will not be returning with any purpose for the most part, I don't think it will be a big deal. I could be wrong though. They were all human though and you already clearly have the human alliance so I don't see what big role they would have.

Most of them seem to be replaced with new Alliance personel regardless.

Losing the crew requires you to almost decide to lose them. Seems silly not to save them.

They are included in the list of war assets floating around on this forum. Seems they aren't a fan of Cerberus' new direction.

Actually no, in the first or second playthroughs is very easy to lose them.
In my first playthrough I saved them, but then in the second I thinked I could do more loyalty missions before going to the Omega 4 relay and lose them.
Miranda for example says that you need to prepare better and don't rush into the relay, as well the mail you receive from TIM.

It seemed pretty clear to me on my first playthrough that since my crew had just been abducted by crazy alien butchers, that continuing to just go about by business was kind of a bad idea. Also, as a completionist, I had also already completed all of the loyalty missions by that point. It seemed silly to delay the trip just to complete a few sidequests. Perhaps I was also playing the game as more of an RPG then some people.
