I have casted this on Minsc I think, which had a base AC higher than 6, but having armor on him has an AC near 0. There was no effect on AC, but why? Shouldn't the base AC modification be applied to the total AC ?

The spell description is a bit misleading. Think of it as an alternative to armour. The AC is cumulative with modifiers, e.g. for dexterity or ring of protection, but not with other armour.

AC bonus of Barkskin overrides your Base AC if it is higher than the bonus AC from Barkskin. Think of Barkskin the spell equivilant of Bracers of AC

Yes, exactly. Quite helpful for classes with limited or no armor choices, such as Kensais and Shapeshifters.

Can't check right now but there should be a save bonus involved as well, which you'd get even if the AC doesn't help you.
