So I beat me1 awhile ago and have several characters transferred from that save in mass effect 2. Yesterday I decided to get a bigger hard drive and transferred all my old files to the new hard drive. Today I decided to make a new character and beat mass effect 2 again but when I tried to import one of my me1 characters there were none listed. Is there a way to fix this? And if not does anyone know if it will affect my save file transfer to mass effect 3?

I can't think of any reason why it should effect any import into ME3, with the exception of not importing specific decisions.
It sounds like the hidden file for import wasn't transferred across to your new HDD. The easiest thing to do would be to replay the final battle (just set the difficulty to easy) to generate the hidden import file on your new HDD. This is assuming you have those saves still available of course.

I redid the final battle immediately after typing this and I can import the save now, but my fear was that the characters I made before the transfer and subsequent loss of my save files might not have the decisions I made in me1 transfer to mass effect 3. Guess I'll find out when it comes out.

Again, I personally see no foundation for the loss of a ME save to affect the data integrity of a ME2 save file. All data imported to ME2 will be noted in that save file (but that is not to 'say' all decisions will have an effect, one would guess that only decisions that are relevant are recorded); it doesn't need a ME save file to verify that.
