 For reasons that I won't go into, I need to know whether it is possible to save a game at say Virmire, finish the game, and then load up the save from Virmire to do things differently. If I do that, how would the Save transfer work? Would it juts take the latest save?

On the X360, finishing the game again (regardless of whether you started again or loaded a mid-game save) gives a new end-game so you can make a choice when transferring (each end-game save has a date and time reflecting the last autosave).
I loaded up the last auto-save months later and redid the final fight (so the endsave would include achievements from subsequently completed playthroughs) and so had a choice of 2 saves
I imagine the PC is similar
