I don't mind the lighting. Looks like the Enterprise-E in First Contact.

modern sensibilities?
Wait till you have to walk through security checkpoints with your luggage and omnitool. It'd be best if you remove your shoes prior to your turn at the checkpoint.

Great. I'm glad to see that BioWare took an extremely common criticism from ME1, addressed it in ME2, and then went back to doing the same mistake for ME1. Genius!

I don't think it is too dark when you remember what it's purpose is. It's a fighter/exploration craft. And this craft uses a lot of video readout and holographic technology for its controls and readings. A darker environment makes these easier to use.
Similar in nature to a modern day Aircraft Controller tower. The rooms are almost completely pitch back except for the screens to allow those following airplanes to easier see and understand what is on their screens. Same reason submarines dim their lights when they go into combat mode.
Possibly if the Normandy was more of a pleasure craft or personal vehicle it would be brighter, but the darker atmosphere suits the purpose better.
After the 11th time stubbing Shepards toe, he/she may view it differenlty.

Joker needs his privacy, dammit.
You know what they say, "A boy and his trains," and all that.

Alliance colors are more dark navy blue --- just like the SR1. It also reflects their uniform appearances.

Its not a Cerberus vessel any more.
In short I'm assuming the Alliance stripped all the uneeded comforts and only on a need to need basis allowed things to stay. I guess Joker is gonna miss his leather seat.
I think Alliance it's just a bunch of jarheads with absolutely no respect for others property... they stole the normandy from cerberus (They claim it's alliance, but remember who got the idea of building the normandy with turians?, so.. Cerberus idea, Cerberus ship)
They take the model ships, they take your fish, they take your hamster, your prothean thingy, your research on weapons and cybernetics, they take your money, your resources, they take all the nice things of the more advanced/confortable vessel on Alliance space, they strip you of your rank, your team, even call you a criminal and even then, they ask for your help... I say, go to hell, cerberus aren't that bad after all.
Cerberus is a terrorist organization. No one stripped shepard of his rank, he 'died' so is technically no longer a member of the alliance, your team moved on, no one called sheaprd a criminal.
Remember the normandy was pretty trashed after me2, they fixed it up
and who gives a damn about comfortable chairs if shepard cant even sit in them?
