Remember Rear Admiral Mikhailovich's complaint about possible communication issues? And that was without having a door right there.
I'd bet the Systems Alliance took out all sorts of cool things too. Bureaucratic idiots.

However they never intended you to be the captain of the Normandy once they retrieved it. Anderson made that impromptu decision after the reaper invasion.
I imagine if they expected to need Shep again, they may have kept some of that stuff on hand.

Doors don't mean that much.
Close a door to a room and have a friend down the hallway bellow as loud as they can and see if you hear them. haha it's probably mostly in case of a security breach the cockpit would be secured alowing Joker to focus.

C’mon, Chris, your games already have more holes than colander, why now strike a pose like you care about realism? Since you so unwilling to give us easy to use tools to modify game content, why not include simple lightswitch or swappable textures, for user convenience? More than a decade ago there were two games where certain NPCs had different portraits between first game and it’s sequel. What games they were, I wonder? Ah, yes, Baldur’s gates. And they were developed by… Bioware. What a surprise.
And no, I do not betray my “realism” ideals, because lightning on screenshot has nothing to do with "realism".

And since Joker apparently uses instrument flight rules – why we need to bother with dark ship interiors?

Submarines? Last time I checked they had ZERO windows and spent significant amount of time underwater with hatches sealed, so no need to worry some reaperfleet sailor notice you smoking on bridge.
If you mean certain dimming allegedly happening during alarms, then maybe it happens when everyone already at their stations, so few people really had to run anywhere, thus chances of tripping are minimal?

I find it quite funny - Cerberus crew was capable working in brighter light condition, while Alliance crew cannot. Hmm… I think I joined wrong organization. They used a darker then usual tone so as to give it a darker feel, just as the last game in the series should be...darker. The reapers are invading and killing men women and children by the thousands and as such they aren't going to use the Blue's of ME1 or the Orange of ME2 instead preffering to use dark lighting and red colours.
