So apparently The Illusive Man is back as the central/primary antagonist in ME 3 (if you discount the Reapers).

He plans to use information about a Prothean superweapon discovered on Mars to take control of the Reapers to make humanity the dominant race in the galaxy.

So he doesn't side with the Reapers as was the popular theory? Or is Indoctrinated, or whatever...

So Protheans are from Mars now? Did I miss something? Or am I a ME Lore newb?

Wouldn't this make TIM more of a target to the Reapers?

The Protheans are not from Mars. They have an archive on Mars with information, eezo cores, and ships that humanity used to achieve FTL travel in 2148. This was established in ME1. =]

Cerberus is allied with the Reapers, yes. The Illusive Man hopes that by getting closer to them, he can find a way to control them and advance humanity. It is entirely possible that he thinks he is not indoctrinated, but is in reality - just as Saren was indoctrinated but believed himself to be thinking on his own. In a way, though he thinks he is out smarting the Reapers, he is actually doing their bidding by sending his Cerberus soldiers to wherever the Reapers need them.

TIM wants to control the Reapers, so he's working with them.

He believes he's fully under his own will after implanting himself with Reaper tech which allows him to control indoctrinated Reaper soldiers, which does work. All of the Cerberus soldiers you encounter are people who've been implanted with Reaper tech and are forced to obey TIM's will.

The problem is, TIM is indoctrinated and he's only believing he's in control because that's what the Reapers want him to think. His ends up similar to Saren in the end game.

If not then all the Beacons and **** mutated his DNA closer to the Protheans...

God. That'd be horrible. Almost to the point of being marysue ish. And IF Protheans spliced their DNA into humans and Shepard's the cumlative result? God, that idea alone makes me wanna barf.

@Dave of Canada: You know what? That's actually what I expected, and kind of cool. I like the ME1 parallels, and it seems like a TIM thing to do.

his mom is half prothean on her father's side. The prothean squadmate is actually shepherd's grandfather.

If Shepard is paragon TIM, with his final words praises Shepard and says he wish he'd been more like him.

If renegade he calls Shepard a tool.

In the latest book, they explain somewhat of a reasoning why Cerberus is indoctrinated. Perhapse, though, they arent. They just fight Shep anyway for their own goals.the collector bade had a big impact on their tech goals, now shep is more trouble than hes worth.
