Batarians are the catalyst for the entire universe's hate. I mean really, they're not exactly "nice", but as far as expansionism and xenophobia goes they're actually very close to the Systems Alliance and humans in general (we hear about batarian slavers all the time... how many pirates, mercs and so forth unsavory types we kill are humans?).

"The genocide of a species is a long, slow process." The extermination of Protheans took centuries, and that's with Reapers being in control of the Citadel. Batarian military may be broken, government in disarray and people dying all the time, but they're not all goners. They won't be for a looooooooong time.

Because unlike the Protheans who were all across the galaxy with their colonies/stations/bases and the sole power at that time (whether it was an empire or not), the Batarians are nowhere near as numerous or as spread out since they are confined to the small area the reapers are hitting first. So minus the survivor here and there...they're toast.
